Ok I have been trying to fix this issue. I have a stacked wall with 8" masonry below and corrugated metal above. When I place a window in the wall that is part way down the stone and part way in the metal the window snaps to the stone. Is there a setting or dialog that I can use to have the window sill the thickness of the smaller wall? I have tried this with both stacked wall and separate walls above one another. I also tried to move the window to just the metal siding but it will give me an error and delete the window. If I try to place the window from scratch directly into the metal part then it deletes that with an error message also. I attached the image showing the issue. Thanks

First, have you tried rehostng your window - not just moving it. Click on the window & pick the new host (the wall above) then give it a negative sill height. You may have to rebuild your window family to have the window project below the base of the wall it is hosted in.

Ok so I did that. But it won't work correctly. I cannot get the metal siding to host this window. It wants to delete it. I have attached the image. Any idea how to fix this or could this be an issue with the double hung window family?

Sorry - you did say stacked wall - not two seperate walls that are stacked. If they are two seperate walls, this should work. Stacked walls are different and objects that cross their stacked lines have problems. All of this deals with where REVIT thinks the window resides. That issue is determined by the family. I suggest you play with where the window is in relation to the bottom of the wall in the family. Try adjusting this in a simple test family. You might be better off to use two walls that are stacked and host the window accordingly.

Edit (and rename) the Window Family and offset the window from the exterior face whatever the distance is from the face of low wall to the face of the high wall. We conquered this issue because we had Siding over brick and the window stuck out from the siding. It is a little tricky offsetting the window from the wall in the family but I can be done....be sure that all reference planes are on when playing around in the window family...
