I have 2 stone walls, one on top of the other, except the upper wall has a stud layer and a finish on the other other side and and the lower wall is only the stone layer. When i look in the elevations and 3D, there is a line seperating the two and the join geometry tool will only fix the line in section view. Using the linework tool and making all of the invisible lines fixes this, but is there an easier way?

Sounds like they may be very slightly off in vertical alignment. Try moving one wall in section then re-aligning it face to face.
