I would make a generic roof based family for those. You should be able to change it to a window category after that if you need it to be.

This is a true solution. You go to file>new>family and pick generic roof based family. make your skylight you want using the modeling tools. Don't bother with the mass stuff. when you are finished with the model, you can leave it if you like as a generic family, OR if you want to change it to a window family that will base itself on the roof, you can change the family category by going to settings>category and parameters and change it from generic to window. when you import your family into your project it will depend on your category as to where to find it to start the command. Window if you change it to a window family, or component if you leave it a generic family. I just made a quick simple extrusion on the roof along with an opening to show you the start of how to do this. If you still need help, post back or you can email me also Hope this helps.
