I have made a stacked wall where the bottom half is wider then the top, when i try to attached it to the roof, the bottom half attaches and it deletes the top half. Can anyone help me?

Make a new level. Have the bottom half start at one elevation and end at another, then have the upper wall start at the elevation the bottom half stops at and then attach THAT to the roof. It's great because if you want the bottom half to grow in height all you have to do is move the elevation level up (or down) and the wall behaves as it should. Well, it did for me; I'm using 2010 by the way.
