Try looking under the layer export options (I'm assuming you're exporting to CAD format):

File > Export > CAD Formats > Options > Layer Settings.

I found that my Detail Items (which is what Filled Regions are categorized under.  Correct me if I'm wrong) is exporting to a layer called 'A-DETL-GENF ' and that's out of the box so I don't know if there filled regions are handled differently during export or what.  Try playing with that.  You'll notice in that dialogue, there is a column for Color ID.  This is why your colors are changing.

Hope this gets you started!

I figured out that if i changed the main name on DETAIL ITEMS that it will put in on that layer and keeps the right colors. why is there no catagory for filled regions though.is that wierd or am i just dumb...like you can turn off everything in the VG under detail categories and the filled region still shows unless you uncheck the main category. weird. thanks for your response

I agree with the lack of visibility control for Filled Regions.  However, I think I saw somewhere (probably on AUGI) that the creator's of Revit used the Filled Region as a detail item to pretty much cover anything that was 'underneath' the region, so to speak.  That's why there wasn't much control over it.  Maybe a wishlist item.  However, I wouldn't make  aFilled Region Category.. just a sub-category under Detail Items, since that is what it is.

Good luck!

True, filled regions get the properties of the main Detail Items category (layer "A-DETL-GENF") by default.  My solution is to make the color of the Detail Item category the color that I want all my filled regions to be, and then change the names of all of the layers in the subcategories so they can have independent colors from the filled regions.  If you don't already know, any layer names in this editor that have brackets { layer-name } will duplicate the value for the origional layer-name layer
