The windows in one wall effectively have to cut a hole on the edge of the roof where the roof joins the wall. There is no eave on this section of the roof.
(For various reasons, a two cut plumb edge works best for this roof).
I have had to change the inset of the windows so their flange is inside the cladding line, and now they do not cut the roof, but they did previously.
See pictured with an example of the window inset as required, not cutting roof (left, ) and projecting, and cutting the roof (right)
Any suggestions to fix this?

The image on the right is not cutting the roof, it is proud of that.
Does your wall layer extend past your roof or did you paint the material on the roof face?
An explanation of your wall / roof / window would help.... like a section.

Yes, the wall cladding laps the roof edge so is represented with a painted material there.
The roof is two cut plumb, but because the walls step in and out, with eaves in some areas, this particular wall is not one that defines the roof edges, (as that was too complex and led to errors) so the two doesn't show in this part of the model. What is actually built is shown in the attached detail.

I doubt the window will cut that roof. Did you join the wall with the roof, I assume you have. You may have to cut that roof face manually now.
If that is a straight eave, you could have built your wall with the exterior layer unlocked and while holding the roof back, you could have pulled that layer up. The gutter could have enough offset to mount outside that wall layer.

Unfortunately I have the bottom edge of the cladding layer of the wall unlocked so I can lower it, so can't do that and raise the top edge as you suggest. The paint is necessary whertee the wall steps back to create an overhang as well.
What do you mean by cut the roof manually?

You could have a face base void family that you could place in your window location sized just to cut that roof to the right depth.
BTW - I'm pretty sure you can unlock the bottom and top of a layer in a wall - I don't have Revit here to verify. You can unlock adjacent layers but you can't unlock non-adjacent layers.

I didn't think of a faced based family, thanks.
You are right regarding the unlocking at both ends. Has that changed, because I remember trying to do it some tiume ago and not being able to?
