I have a reference plane that is representing the underside of the roof deck. I used it to create the structure for a large building model with a single slope. Is it possible to use this as a specified height for interior walls that go up to deck?

I don't think the reference plane will act as a "level" in the properies box of the wall.
You can however "attach" walls to reference planes. Select the wall, hit the attach button then select the reference plane.
