after creating a raft foundation I wanted to make a trensh through a specific part in the foundation so I used the shaft option. the problem is that the shaft cut in the foundation with its whole hieght although I set the shaft with the trensh dimensions needed (for ex: trensh with hieght 0.5m, foundation with hieght 2m) but still cut the foundation at 2m hieght. Any Ideas..???

Don't use a shaft. Use an in-place void to cut your floor.
