I have phase mapped 3 linked building files into a site file and it’s all working fine, however I want to bind and use worksets to improve my workflow. Is there a way to do this without elements in the linked file all being bound onto one phase? This is what is happening for me on 2014 and I don’t want to have to go through the laborious process of reassigning all the elements into their appropriate phases. Any help would be appreciated. I have tried doing this before and after transferring project standards.

Have you tried "Transfer Project Standards" before you bind the links, so all the related parameters are in your file during the conversion process. that might do it, let me know.
or
you can isolate each phase individually in the original file, highlight all the items in the isolated phase, then go into the Application "R" and make a gbxml file of the items selected then link in that newly created file into your site project and bind them, that would isolate only what you want to modify. a little more extensive, but better than figuring out what model elements apply to what phase, then change them each manually. hope it helps.
