I have placed a picture along with my question.  I used roof extrusiont to create these bird boxes at the bottom of each roof line.  I can not get them trimmed back.  Does anyone have any advice on how to do this?

First, I would not join these roofs to the main roof.  Then I would create an in-place void - roof category - and set it to cut these roofs.  You can pick the facia as your work plane.
