Is there a way to create a reference bubble where the top portion of the bubble contains the letter or number of the door or window and the bottom portion of the bubble references the sheet the door or window schedule? If so, how is this done?

Can you please post an image that explains what you are looking for? You can for instance draw it in revit with detail lines as a sketch.

I would assume you mean a door tag. There is no way to get an automatic reference to your door schedule sheet, but you can edit the door tag family, adding a shared parameter to doors that you would have to fill in.
