I have enclosed a screen shot of a wall I am trying to cut to make a void in the siding so the wall assembly can accomodate a cap stone. How do I make a void to accomodate the capstone in the siding. In other words the siding must be cut slightly higher than the cap stone thickness to accomodate flashing.

That's a Stacked Wall correct? Edit the TOP wall and add a wall "Sweep" (cap stone) at the height and position you need, then turn ON "CUTS", this option will cut the wall like you want.

I did Edit the TOP wall and add a wall "Sweep" the cap stone at the requisite height and position thats how I produced the PDF you saw.  It is a stacked wall the top wall is a plain wall and the bottom wall has the capstone...........Where is "cuts" command?

Ok when I hit the SWEEPS buton at bottom the wall sweeps command pops up and I have nboted that I have already have the CUTS box checked off, but it is still not cutting the TOP wall of the stacked wall. Now what?

Maybe the sweep is in the wrong wall.
