I am new to Revit and I have a fairly large project that we have linked with the structural model. The problem is the structural members from the linked file do not cut the topography. Any suggestions?

Not sure I understand your question. Foundations from linked cad files should look fine. Or are you asking about a depressed area?

I'll try to explain it better...I am linking in a structural Revit file, which includes all of the joists, foundations, and screw piles. In my architectural model I have modeled the toposurface. When I cut a section, the structural elements do not cut the toposurface.

Families wont cut a toposurface, only a building pad will do that.
