I am running into this problem while finalizing my circuiting. I have tried this both on REVIT MEP 2011 and 2012. I go through circuiting and wiring all of my devices one circuit at a time. After everything is completely circuited I go back and combine circuits to make multi-wire circuits. Now comes the problem. When I combine circuits the homerun tag does not place the circuit numbers  inorder. For example, my home run is off of circuit 1 and I add circuit 3 to the end of that circuit run. The homerun sometimes indicates 3,1.
