I need to create a transaction top that seems best to create with a profile (section view), but I need to edit it from the plan (ref) view. When I edit extrusion, it pops back to the profile. How do I keep it an extrusion so I can miter the corners as needed?

I have the best Revit education U-tube can offer...

If you need to turn a corner and you want a profile, you need a sweep with the path set in plan.

If I use a sweep, will it affect the BIM? I am a long way from dealing with BIM issues, but I want to prevent issues down the road.

You can build this in the family editor or in the project as in-place.  In either case, you can use a sweep and set the category correctly.... It will schedule and it can tag both by category, material or keynote if you set all of those.  So yes, it is still BIM even if it is a sweep.
