When I'm doing a design option it wont allow me to touch the main model. eg. Put in windows or a door in the existing walls. I over come this by just putting them in the main model but I was wondering is there a proper way of over coming this problem?

Placing a window/door in a wall in the main model essentially means that wall is part of the option. One option has openings in it, another does not. As such the correct approach would be to add the wall/s to your design options.
