So, I'm trying to modify the linework in my section view. The problem I'm having is that when I use the linework (LW) tool to modify lines from medium to thin in the current view it leaves black dots at the corners with the original line weight. I've tried playing with the blue dots that it gives you when you use the linework tool with no luck. I've also tried tabbing through the selction and looking through graphics options. This has happened on my section view and my elevations views.
I'm relatively new to Revit so I'm sure I'm just missing something, please help!

Those "dots" you are seeing are the edges pointing at you. I have noticed the same thing. One way that might work is to select the object and right click. Go to "overrided graphics in view"-->by element. Change the projection and cut lineweights to 1 and see if the dots go away.

Thanks, for this particular issue overriding the graphics will work, but I could see this being an issue again in the future where maybe that option won't be feasible.
I've noticed that where I'm having this issue is with elements that I have created a void form and cut geometry. For example, I created a niche in a wall by making a void form and then having it cut the wall. Then when I use the linework tool to modify line weights of the niche in my section view it leaves dots at the corners with the original line weight. There must be a reason for that.

James has it right, you are seeing the lines of the faces behind the ones in front (the ones you are clicking on). Overriding graphics by element will probably be easier than using the linework tool, and shouldn't cause any more problems than using the linework tool (they are doing nearly the same thing in the same way). What will be best is learning more about how Object Styles and Visibility/Graphics work, and what all the subcategories control.
Also, make sure you are using the correct category when you make an in-place family. If you accidentally make an in-place casework family, no amount of tinkering with the wall settings is going to change it.

Something that has helped me is to make a new dummy view and play with the VG settings. I will go through the subcatagories and change the color and lineweight to something bright and thick (e.g. Green and 10) and looking at what is affected.
