Plan regions don't cut stairs properly (as many people know). If you have a portion of the region extents in the same spot as the stair (ie the stair is not wholly within the plan region), the plan region will not cut the stair.
This is a pain because I can't show my landing properly with a stair below. The only workaround I can think of is setting the view range to accommodate the stair, and using plan regions for everything else, which sucks.

Stairs suck. They were the bane of my existence when I worked in the Architectural field. I could get anything modeled sufficiently, but the stairs and my curtain walls were constantly in need of my attention. I finally reduced the stairs to the bare bones minimum, and then modeled the rest with in place/custom parts.
Now that i've told my life story, try this: Group your stairs and all of its components. Now turn it into a link, create a new file (this copies your stairs into a new file named after your group, and converts your group into a link). See if this helps your visibility any, because now you can control the visibility of the stair via the linked files and thus can get different depths/etc.

Yeahhh I'm not doing that. Thats pretty creative though. Definitely an area that could be improved.

Yup, Revit is what I call "My Workaround". I've found that for most any circumstance, there has to be some workaround to bypass Autodesk's failing to get something working, or in some cases because my company is too inflexible to just accept and do it that automated Revit way, and would rather do it the stressful, painful, CAD way...
The linked files will work, but like you said, its a lot of work, for very little gain. I also took this approach, because I had a tinkerer, and he would constantly edit the stairs and mess them all up. Then I had to go fix them, etc. I got tired of this game, and put them in a linked file, and since he wasn't very Revit savvy, it literally confused the heck out of him, and kept MY stairs as they should be.
