I used a "Curtain Panel - Pattern Based" family to create the look of metal cladding. After applying it to a conceptual model with the divide surface command, I found that I couldn't simply drop in parametric windows on the conceptual mass as I would on a normal wall. What should I do?

" I found that I couldn't simply drop in parametric windows on the conceptual mass as I would on a normal wall." - Of course not, a Mass is a mass and a Wall is a Wall, what you can do is create another "Curtain Panel - Pattern Based" family like you need then load into your conceptual model and replace the panels you need.
