When we join the foundation ( which is an wall extrusion/sweep Winking with the floor, Revit always cuts the floor out of the foundation.

We want the foundation to have priority instead of the floor.

How can we manage this ?

Revit considers it to be a wall.  You should try something else.  Perhaps an in-place family sweep - category foundation.
