I have built a workstation family, with yes/no parameters for different options on the workstation. Now I have placed in project and then go back to update a parameter in the family file and reload the file back in it automatically defaults all the workstations already placed to all parameters on, which overides what is already selected in the project. Thanks

When you update a family and reload it into a project it give you two options. On is just to update the family and the other is to update override all parameters. you need to select the first one and it will just simply reload the family and not change the values set on all parameters.
