My problem is when I enter into a default 3d view I am unable to select ductwork, or at least it is very particular in it's selection. Also every time i try to select the duct work, 99% of the time it selects the building I am working in. My only thought to fix this problem is to create a view to isolate the duct from the building, but I would like to be able to see the building layout and select the duct work at the same time. Any ideas?

Did you tried the "TAB" key? before you select anything click TAB several times until you highlight what you want...

Tab doesn't work because it simply wants to highlight the shell of the building, none of the elements inside.

Tab will work for all elements that are visible and in the same design option (if using). Is the ductwork in a linked file? If so is it a Revit file?

No, there are no linked files, I was given a building design by an architect and am drawing the duct work for it, I am able to draw and select duct work fine in any other view, other than 3D. And I'm not able to select the ducts because it seems to be hidden by the building shell. My question is if there is a way to go inside of the building and select the duct work instead of it being hidden by the walls and ceiling of the building. I have tried isolating both and linking them together but I am still encountering the same problem.

Did you try changing your view to wireframe? You can also hide in view (temp or permanent) a wall that is blocking your vision. And, have you looked at using a section box in your 3D viw that manages / cuts the 3D model?

The section box works, not exactly what i was looking for but I can't find a better solution. In a related manner, in my floor plan views is there a way to make it so that you are unable to select the floor plan? Nearly every time i select off of a duct, i end up selecting the entire building on accident. it would seem like there would be a way to make the layout of the building a view only, instead of an clickable element.
