The project I'm working on has the following conditions:

1. An existing CMU wall with existing windows. The windows are being demolished and replaced with new windows.

2. A new interior metal stud/gyp board wall has been added.

3. After I insert the windows the new interior wall is not cut correctly.

SOLUTION: Cut Geometry

Use the Cut Geometry tool; Select the CMU wall and then select the infill. You should get a message asking to "Conditiions for wall embedding are no longer satisfied" Select the "Released embedded wall".
