I am having a problem getting the desired result in section from a window with a built in sill. I have created a family of window with the sill as an extrusion that adjusts to the window size. However, when I go to section the sill is not cutting the wall. How do I make an extrusion cut the wall? I also tried using an opening to cut the wall but the problem with that is, that the opening cuts the entire depth of the wall even when multiple material are used. What I really need is the sill/head to just cut to its extrusion depth leaving the other layers uncut. How?

You will need to change the wall cut in your famil. The template comes with an opening cut...plain and simple but you need an opening plus a void for your sill (header?). Revit will not allow both in the family so delete the opening cut and do it all with a void or voids assigned to cut the wall.
