I have a problem where I need some mechanical equipment to show up in the plumbing, but not HVAC, and some in HVAC but not plumbing. Example being a small pump on the recirc line that needs to show up on plumbing. I have two other pumps on the in floor heating lines that I need to show up on HVAC. If I set the visibility to either plumbing or HVAC, then the pump/pumps don't show up the other plan. If I leave them visible in both plans, then there is a pump/pumps that appear to be in the middle of nowhere. The only way I can think of to get around this would be to save the recirc pump to a different folder in the plumbing folder, and re-insert it as a piece of plumbing equipment. Is there a better way?

Turn them on then hide the ones you don't want.

Sorry, when you say "hide" them, how do I do that, is it similar to cad where you freeze or turn items off?

If you are on 2008 or later, just pick them, right click, then choose "hide in view" - elements.
