I'm working on a 10 unit project. Each of the units have similar floor layout but a different exterior design. I started modeling unit-4. When that was completed, I duplicated the file and modified to reflect the design of units 3, duplicating unit 3 to create unit 5. I then linked the 3 Revit files to what will become the site plan. I changed the finish materials on Unit 3 & 5, reloaded site plan and rendered. The materials did not change, although when looking at "Shading with Edges" mode, the new materials were properly shown. I thought the problem might be with conflicting material names so I modified the relevant material names in each file to make them unique. Rendered again, all 3 buildings render with same material in site plan, but each renders properly inside its own file. Next, I modified the finish wall material on my original unit-4 building and when loaded up and rendered the site plan, ALL units rendered with this new material. They all seem to be linked to the original unit-4 that I modeled first and the duplicated (copy + paste in explorer), I just can't figure it out how exactly.I even tried to give the wall type a unique name but it didn't help. Attached image should demonstrate my problem more cearly, I hope. Revit Architecture 2009 - Windows XP Pro

Did you completely break the link before you changed the linked files? I believe that what happened was that REVIT mapped the textures according to the first link. Un-link and try again.

OK, I removed all links and then linked all 3 units back into the site drawing. What happens is that whichever of the 3 units I bring in first controls the rendering texture of all 3. So if I link unit 3 first, all render with same textures as unit 3, and if I change any texture in unit 3 and load the site plan again, all units render with the new changes.
