I've an issue with my concrete columns looking like swiss cheese as they pass through slabs. How can I make them look like once piece?

As far as I can tell you used join geometry to combine the column and floors. What that did is remove the Column part. You can unjoin the geomerty but then the quantity of concrete will be off. What I have done in the past is cut a hole in the floor where the columns go. That way the columns look correct and the quantity of concrete is correct.
