The best way to create new family is to copy and edit existing ones. There's this sample recessed light in the library that comes with Revit or you can download one from this site. As per your recessed light, your Reference plane should coincide with your ceiling line. Check if it does not. Or you might have an offset value in your light properties. The easiest way is to Re-create your light from start and use a template.

I was having this same problem when I was creating ceilings as inplace families rather than duplicating.  To piggy back on what mhans has said, the best way to remedy this is to create ceilings by duplicating the "Compound Ceiling: GWB on Mtl. Stud" and adjusting the thickness to whatever you want.  The recessed can lights should work without a problem then.
