We miter the two pieces at a 45deg and use corner keys at the top and bottom of the extrusion to help align it.
I'll give the structural framing template a try next and see how that pans out.

do a struct. sweep. or make a parametric "corner" family that you can then join (so you would stop the beams short and place it in that corner space...) I think though the structural choices seem more appropriate for your situation. As an Residential architect, I would be more concerned with the "looK" of the model, then if the structural frame was perfect...:-)
